Just after making it writable,everything working fine. I changed my FTP client and all is working as intended. I believe the root cause is simply that the solution is unable to resolve dependencies correctly. We recently moved to MVC and had to change it to Web Application.

The more correct solution would have been to have just used web config transforms on publish.
